Yes, it will work. I've used it on wooden cigar boxes and didn't even try to get the "varnish" off before covering it. I had no problem at all.

I can't help you with a flower pop-up, but maybe this HGTV episode will jog your memory. Michael Strong did a polygon pop-up card. Maybe you could somehow adapt it and make flower petals....

I'm not sure, of course, but the supplies listed on p. 241 do list US Vanilla and a water squirt bottle. The water might have been squirted onto the paper, not the stamp. Just guessing.
